But this insolent Gryffindor was lowering the walls separating his freckles from Severus' fury very quickly.

The thing about this scenario is that we are seeing a very small segment.  We're picking up in the middle of their association - she's already done the "professor can you approve my project" bit and has already started the research.  He's already starting to see the differences in between this Hermione and the little hand-waving firstie that she used to be.
